I've been thinking that too.... I honestly tried it, back when I was trying to convert a php plugin to phar, and again with adjusting a phar...... And it didn't work.... I've used winrar, and 7-zip to help... And both came up with the same old thing

How to fix /login and /register permissions:
Extract plugin from phar by DevTools, open plugin.yml, in array commands change permissions from simpleauth.command.login and simpleauth.command.register to pocketmine.command.help

    plugin.yml
    Code:
    name: SimpleAuth
    main: SimpleAuth\SimpleAuth
    version: 1.5.0
    api: 1.4.0
    load: STARTUP
    author: PocketMine Team
    authors: [shoghicp]
description: Prevents people to impersonate an account, requering registration and login when connecting.
    website: https://github.com/PocketMine/SimpleAuth
    commands:
    login:
      description: "Logs into an account"
      usage: "/login <password>"
      permission: pocketmine.command.help
    register:
      description: "Registers an account"
      usage: "/register <password>"
      permission: pocketmine.command.help

    permissions:
    simpleauth:
      default: op
description: "Allows using everything SimpleAuth has"
      children:
       simpleauth.chat:
description: "Allows using the chat while not being authenticated"
        default: false
       simpleauth.move:
description: "Allows moving while not being authenticated"
        default: false
       simpleauth.lastip:
description: "Allows authenticating using the lastIP when enabled in the config"
        default: notop
       simpleauth.command:
        description: "Allows using SimpleAuth commands"
        default: true
        children:
         simpleauth.command.register:
          description: "Allows registering an account"
          default: true
         simpleauth.command.login:

Lol, I don't really need to, I've already fixed mine... Just by editing the config.yml.
Basically I changed the value (true and false ) of the login and register config.

I made a MySQL server on Digital Ocean VPS (CentOS 6.5 x32), and it starts fine, but how do I connect it to my SimpleAuth?

Here is my Simple auth config:
    data provided: mysql

    dataProviderSettings:
    host: "myvpsip"
    port: 3306
    user: "root"
    password: "***********"
    database "SimpleAuth"
